I an trying to replace the engine in my celica I can not find anyone to answer my questions. Is there a difference between california emissions and federal emissions when it comes to how replacing the engine?

Will any 1zzfe bolt into a car with the same engine? Does it matter of they are automatic or manual?

No. Different 1ZZs have different mounts. Transmission type shouldn't matter, as long as you are putting, for example, a manual 1ZZ from an MRS into an MRS which previously had a manual transmission. If you want to swap your automatic for a manual, you will need pedals and to cut a hole into your floor for a clutch. Swapping a manual for an automatic is much easier, though you should first question why you would want an automatic over a manual.
