I've heard of that with Automatics...due to the transmission...but not with a manual My guess would be a motor mount..only thing that i can think of

do you hear the noise while braking, or only when stopped?

hmm.
Well, I don't see how a panic stop could cause problems...unless you downshifted during the stop, or pop the car out of gear?
I popped my GTS out of gear once (was talking to someone, pulled on the shifter before pressing clutch) and it snapped the linkage.

I don't know if my car is doing the same. I got the 2001 gt auto. What my car does is that while at a red light, my rpm gauge would jump back and forth between 750- 1000 rpm, and the car would shake. I currently have no mods except for windshield decals and neon lights. So i know i didn't do shiss to my engine to cause this. This happened once last weekend, and hasn't happened again yet. If this is normal or can be fix, please do tell me how and what is going on.

You have a GTS right? Does this noise come when your foot is off the clutch while idling? Did you ever get a new clutch? Do you have a stock clutch or aftermarket? If it only squeaks while your foot is off the clutch, it's your good old throw-out bearing. If you're still on your factory clutch that came with the car, try changing your transmission oil. May i recommend redline MT-90. IT's what I have and it makes idling great. You might as well change to a synthetic motor oil like mobil 1 while you're at it too. good luck
